The League Two side beat United 12–11 on penalties after the match ended 2–2 in normal time.
The EFL confirmed on Tuesday that Grimsby will pay a £20,000 fine, with £10,000 suspended until the end of the 2025/26 season, for breaching competition rules.
Meanwhile, there is no suggestion the result will be overturned.
The breach related to Clarke Oduor, who was registered one minute after the EFL deadline and came on as a 73rd-minute substitute; the club self-reported the error the day after the match.
The famous upset therefore stands and Grimsby will travel to face Sheffield Wednesday in the third round.
Going forward, the club said it has reviewed its procedures to prevent a repeat of the administrative mistake.
