The result takes Nigeria back to the top of Group A with nine points, two points above Guinea-Bissau who are second with seven points.
It also ended a four-match losing streak for the three-time African champions.
Sierra Leone currently occupy third place with five points, while Sao Tome and Principe have just one point.
